It must be some cheap caulk/ sealer that can't hold up to the heat on the roof. I'd just go over it w/ some good sealer from HomeDepot or something. You may want to check with camping world etc. I think they use a different type caulk/sealer on rubber roofs. I always buy mine at camping world as it is made for rubber roofs. It is a yearly task to check and repair sealant around vents etc. I also always rinse off and about every 3rd time washing the coach take my brush and soap up on top and give it a good scrub after checking the sealant.
